I was trying to delete a file related to Spyaxe and it said that I could not delete it. How do you delete a file that is protected or that says it is being used by a program and it is not?

First try to delete it in Safe Mode. If that doesn't work, boot into something other than Windows to do it. Examples include a Win98/DOS boot disk (only if you are on FAT32), or for NTFS, a BartPE disc (or any PE Disc), ERD Commander, NTFS Reader, etc.

Another method that I use to delete spyware dll's or exe that are normally running. This is the only way on a few that attach themselves to a windows system file that even runs in safe mode, such as a .dll attaching to logon.exe.
Remove the Hard Drive and place in an IDE or SATA external enclosure. and connect to a laptop on any other PC via USB. You will then have full acces to the drive without the Operating System being in use.
My method of last resort before refreshing O.S.

Some special software utilities like KillBox may also be useful.
